It's because I've been upgrading my /etc files by copying files in /usr/src/etc into etc maintaining the hierarchy I've found in the source directory. I now know I should have looked more closely at the Makefile to see that the /usr/src/etc/etc.i386 files are actually stored in /etc instead of /etc/etc.i386.
